Aberrant splicing events are associated with colorectal cancer (CRC) and provide new opportunities for tumor diagnosis and treatment. The trimeric transcription factor NF-Y directly regulates the transcription of many genes involved in cancer-associated pathways. NF-YA, the DNA-binding subunit of the NF-Y complex, is commonly up-regulated in tumors, and a switch between the two alternatively spliced NF-YAs (short) and NF-YAl (long) transcripts occurs in tumor tissues compared to normal ones. Bioinformatic analyses of TCGA (The Cancer Genome Atlas) transcriptomic data from CRC tissues revealed higher expression of total NF-YA in tumor tissues than healthy counterparts. Moreover, different ratio of NF-YAs/NF-YAl transcripts characterizes tumor subtypes. Among consensus molecular subtypes (CMS) of colorectal cancer, CMS4, characterized by a mesenchymal phenotype, high stromal infiltration and increased TGF expression, exhibits a low NF-YAs/NF-YAl ratio. Consistently, high NF-YAl expression is associated with poorer prognosis, paralleling the prognostic stratification observed in CMS4 tumors. Through stable transduction of NF-YA isoforms, we showed that alterations in the expression of genes associated with ECM and EMT occur in NF-YAlhigh CRC cells. In vitro and in vivo assays show that NF-YAlhigh cells have a phenotype that resembles CMS4 subtypes, with increased migration and invasion ability. These results led us to study the interaction between cancer cells and the stromal component of tumor microenvironment (TME), particularly cancer-associated fibroblasts (CAFs), which promote tumor aggressiveness, establishing a stromal barrier that hinders therapeutic intervention. In vitro 3D models and conditioned medium assays demonstrate that NF-YAlhigh CRC cells induce the transformation of healthy fibroblast into CAFs, likely mediated by growth factors released by CRC cells. Growth factor antibody array analysis reveals high levels of TGF and EGFR in NF-YAlhigh and NF-YAshigh cells, respectively. The exposure of CRC cells to TGFβ induces EMT and significantly upregulates NF-YAl expression. This suggests that a positive feedback occurs, with NF-YAl-released TGF upregulating NF-YAl expression to sustain EMT and TME remodeling. siRNA specific downregulation of NF-YAl reverts TGFβ-induced EMT in CRC cells. On the other hand, NF-YAshigh cells, which resemble the CMS2 subtype characterized by high NF-YAs levels and low resistance to anti-EGFR therapies, display increased EGFR expression. Analysis of resistance to anti-EGFR therapy with Cetuximab confirmed that NF-YAshigh cells are more sensitive to treatment. These results suggest that the expression levels of NF-YA isoforms could be used to stratify patients predicting tumor aggressiveness and therapeutic response. Finally, we focused on the molecular mechanisms governing NF-YA alternative splicing. From the analysis of 42 RNA Binding Protein (RBPs) predicted to regulate NF-YA splicing, we identified few candidates potentially involved in NF-YA alternative splicing during EMT. Overall, our findings may pave the way to new therapeutic approaches, either through ASOs targeting NF-YA isoforms or siRNA-based strategies against RBPs upregulated in specific CRC CMS subtypes.
